Not a singular song but The Youngblood Chronicles album is literally a story through song. They even have the entire uncut music video on Youtube.

Lola by the Kinks (Based on a true story of the band's manager picking up a transgender in a bar on accident one night, very cleverly worded and funny)
The Night the Lights Went Out In Georgia by Vicki Lawrence (Very dark, very noir)
Gigantic by Pixies (nothin' like singing about some middle aged white woman getting that black dick from a teenager. Remember that while watching your apple commercials.)
Jane Says by Jane's Addiction (more or less a song about a crack head that bugs everyone.)
Pretty much all of Tyler The Creator's albums build up to the same schizo story, which is clever. Camp by Childish Gambino's the same, really.
Paul Revere by the Beastie Boys.
Goin' Blind by Kiss. A song about a 16 year old girl falling for a 93 year old man, and his reluctance to accept her love.
The One by Metallica. Song still creeps me right the hell out.
Hey Sandy! by Polaris a.k.a. the theme to the Adventures of Pete & Pete. Yeah, that's about a school shooting.
Handspring by the White Stripes. It's pretty straightforward in it's storytelling.
Yoshimi Battles the Pink Robots Part 1 by Flaming Lips: tongue-in-cheek about the lead singer's friend's battle with cancer. Without the subtext, it's a very poppy and fun song, but when you figure out what it's really about it's depressing as fuck.
Diamond Sea by Sonic Youth. It has varied versions,ranging from 20 to 50 minutes, all of which is self-indulgent as fuck, but the song itself is pretty damn beautiful and about how love tends to fade and people change. I've seen other, similar, less basic interpretations of it, but more or less it's about marriage being a status building sham that you grow to regret with age. Sonic Youth did a lot of narrative driven music. Drunken Butterfly comes to mind. It's all usually fairly nihilistic and bleak. And a bit pretentious, but still good.
We Care A Lot by Faith No More. I always took it as sort of a jab at the PC police and cause heads of the world patting themselves on the back for really doing nothing. There's so much shit to dig into lyrically with other FNM songs or even other Mike Patton projects, but I've shot my load enough talking music for one day.
